I don't think India "fell" so much as the aliens had easy access to the government from their base, leading the mind controlled leaders to withdraw. I would imagine there's a "resistance" of some sort there that's dodging both the aliens and the government, like in ME3.

Chrono Trigger is second, FF9 is third. If I was older when I played CT, it probably would've had more effect on me. I didn't understand anything in that game the first time I played it, other than to not steal people's chickens, and that I liked engineers more than princesses.
