As you said, soldiers go with soldiers and civ staff with civ staff, but otherwise it's by choice. Since Penny isn't a soldier, her best bet would be rooming with Elizabeth, or with Jessica and Leon, unless there is a good reason why she is with a soldier (like Sunny needing to be near Engineering, or Atka needing to keep an eye on Ayame).
There can be more than one person in a room. I have 3 now in my room, its really up to you, just not everyone in one place.
Exactly. Right now, we have a room with one person, a couple with two, one with three, and one with six. Just assume that, when the base was built, they knew they have to have various types of rooms.
